That's weird; I've got a project with .scpt files that are in targets.
Make sure that in the inspector the file type popup is set to
"sourcecode.scpt".
Thank you, Jens. Yes, Get Info says "sourcecode.scpt".
In Preferences, I have the Editor for that type set to "Script
Editor.app". I tried to flipping that back to Default and relaunching
Xcode, but that didn't help.
Just to be clear, here's what it looks like.

The left column is the "Target Membership" checkbox. I have about 80
files in that folder, including about 6 of type .scpt that have no
checkboxes. The others are of
type
.png
, .nib., .plist, .sqlite, .tif, .sdef, .rtf, .aiff, .icns, .app.
These others all have checkboxes.
