IB 3 has a setting in its save panel to "Preserve bundle contents",
which is what you want to keep the .svn directory alive.
I did not check, but may be this setting is remembered and used for
saves without showing the panel, too. Then you might have tempered
with this setting in some test or so and now the "wrong" setting
persists.

The surprise is that I have been using svn for version control in
exactly the same way for a couple of months on several projects, in
several repositories, and this error began appearing in all of the
projects at the same time.
Earlier posts in this list refer to IB's previous versions
trashing .svn directories saved in the working copy, and a fix via a
palette is mentioned. Unfortunately that palette is not for IB 3.0.
Does anyone know what might have changed in my IB settings, or
other conditions that would cause this change of behavior-- across
repositories and across projects?
When I check out a new working copy from the repository, all SCM
operations from inside XCode work, UNTIL I do the first file save
from IB at which time the above error appears immediately, and upon
any further attempts to commit the entire project.
I'm not fluent with subversion's .svn directory contents, but I find
that English.proj has a .svn directory, but MainMenu.nib does NOT
have a .svn entry.
The other nib file in this project, (which I did NOT save from IB
since checkout) DOES have a .svn directory. So it seems safe to
infer IB is deleting the .svn directory. How can this be
prevented? Why did it suddenly start happening this way?
