Good to know the cause, I wouldn't have expected rebuilding codesense indexes to actually mess things up... not nice. I'll try to avoid doing that. After cleaning out the docsets as mentioned here, I attempted reloading the docsets from the Xcode_3.0.dmg by themselves and re-adding them into Xcode preferences but that didn't seem to work. So I reloaded everything and I'm back with Help operating again. It looks like the Documentation folder gets puts inside of the Developer folder now, and when loading separately, it went at the root level, maybe that's the difference. There are a bunch of greyed out docsets entries in Xcode preferences in the default install, that cannot be removed.
Thanks a bunch,

>Xcode 3.0 corrupts the SQL indexes for its documentation sets anytime you rebuild the codesense indexes, which includes the automatic rebuild which occurs when you change the build SDK (to 10.4 universal, for example). It fails 100% reliably for me in these cases. The only method I've found for repairing the damage is to delete the docsets from any of the locations they're saved (see Xcode preferences for the default locations) and then have Xcode reload them. I suppose I could delete the SQL database at fault, but I can't figure out which one(s) are the problem.
