I am new to XC3 so forgive me..

When I open a document in IB, in the toolbar at the top there is a ViewMode and an Info tool.
Using the info tool allows you to set the deplyment target.

These settings do NOT appear to stay. If I change and then Save and Close and then re-open the document, the deplyment target is reset to 10.5 (which is NOT even the deployment target of the project).

What am I not understanding correctly?

You are understanding it correctly: that was a bug in v3.0 of Interface Builder. If you have access to the recently announced beta version of the Xcode Tools suite (Xcode v3.1), you will find it fixed. Sorry for the hassle, but in the meantime you'll just have to reset it to the appropriate value to consult the warnings, etc.
