Hi Chris,
I understand, but it would be a great feature if Xcode could do a search
in the folders known to the Organizer using some simple heuristics like
.cxx -> .h and skip CVS and .svn dirs (like TextMate is also doing). Would
be great for many legacy projects (that now heavily benefit of the
Organizer functionality).

Projects in the Organizer aren't Xcode projects. They have no build
settings, which means no search paths, no project index, no list of
frameworks to look in. They don't necessarily know where their headers
are, so Open Counterpart doesn't work (along with very many other
built-in functions of the IDE).
Part of the purpose of an IDE is to maintain the kind of project
metadata that makes features like this possible. To get Xcode features
in most cases requires setting up an Xcode project file.
