In that case you can just set the Build Products directory to a
different place than the Intermediates directory,
I did that and it does not work.
I place the build products ( in the XCode prefs ) in a
directory that I created by hand ( named "BUILDS")
I place the Intermediate files ( in the XCode prefs ) in the XCode
created "build" directory
Now :
- I rebuild the Dev and Release products. The builds products are
correctly placed in my new "BUILDS" folder
- I ask Time Machine to save immediately.
And Time Machine DOES NOT save my "BUILDS" folder. It looks like my
"BUILDS" folder has also been marked to avoid TM backups.
Even if I quit XCode and do again an immediate TM backup, "BUILD"
is not saved.
So the question is still pending and generalized : Does XCode
3.1.1 marks all the folders it writes into as TM disabled ?
I sincerely doubt that you want to place your built products under
version control.

I find it very, very unlikely that you want to keep all the
intermediates, the project index, etc. from the build folder and
roll back to them over time. And the constant thrashing of TM to
back these frequently-changing, ephemeral files interferes with
development.
It may very well be that you want to snapshot your build products
so you can go back and "see what that thing I built a while ago" does.
In that case you can just set the Build Products directory to a
different place than the Intermediates directory, or build for
Deployment to a specific Install Directory that won't be marked to
avoid Time Machine backups.
I sincerely doubt that you want to place your built products under
version control. I wouldn't go that route if I were you.
