I have a project I've built on OSX 10.5.5 using Xcode 3.1.1. If I take this project to a 10.4.11 system running Xcode 2.4.1, will I be able to build/run the project?

If you set the Project Compatibility to 2.4, you have a better chance, yes. It's always possible that your project implicitly depends on bug fixes or behavior in 2.5 and later that is broken in 2.4.1, but in general it should work.

I do advise using 2.5 on 10.4.11 if at all possible, it's functionally equivalent to 2.4.1 but it is aware of 3.0-and-later file formats and compatibility flags.
