Excellent point. Well, in that case, probably best to have explicit
inclusion, with a check box to specify whether each directory should
be traversed recursively.
The root would probably be added by default, with recursive traversal
specified. But, in the scenario I was trying to solve (standalone
files at the root, plus some folders that you want to include, plus
some folders you don't want to include), you could un-tick the
"recursive" box and then explicitly add only the folders you care about.

Might be OK to have exclusions, but since no project can know about
future ones, this shouldn't be the single solution.
