No, you can certainly reorganize things the way you say, just don't call the top-level directory "Developer".  That would imply to a bunch of tools that it's organized our way, not your way, and hilarity will ensue.

If you have a structure like:

/DeveloperTools
  Developer3.1.2
  Developer3.1.3
     Library
     Frameworks
     Applications
     ...

then everything will be fine.
