I tend to use OmniGraffle to do my diagrams. The only drawback is that
I have to keep the original Omnigraffle file laying around just incase
I update the code in the future.
You could use DOT to do the diagrams but I didn't bother to learn the
syntax even though the diagrams look nice and seem to support click
navigation.

I suggested it once to BBEdit but they had no plans to do anything
like this. Perhaps XCode could be the first?
