Try maximizing the window, then minimizing again.

If that doesn't work, close your project, select the project file in the Finder, right-click and choose Show Package Contents, and remove <username>.perspective and <username>.mode(n) files from inside the project package. Close the window and reopen the project in Xcode; its window geometry should be reset.
