These files are not locked in Finder. So how can I turn off the locked or read only status in XCode.

Are you the owner of those files? Xcode will clear the locked/unlocked state of files that you own, but it will also show the locked state for files that you have Group or Everyone Read privileges but not Write privileges, and are not the owner.
