That will allow the building of a "fat" (aka "universal") binary with
one binary segment compiled from your code for 32b and another binary
segment compiled from your code for 64b.

Are you building using the debug or release configuration? If a debug
configuration then by default only the native arch for your hardware /
OS combination is built. For Leopard that would be the 32b version of
your application.
Anyway look at the Project->Set Active Architecture menu. You should
be able to force it to build 64b even for debug configuration assuming
you have the target set as you state.
