The precise mechanism is not known, but it seems to happen most frequently in directories where subdirectories have recently been deleted. The presence of the build folder in the project folder is probably what makes Xcode project folders susceptible to this bug; setting the Intermediates and Build Products Location may help you avoid it.

I've been compressing my project folders for years immediately after quitting Xcode and never had the problem.
However my Intermediates and Products folders are never kept in project folders.
