Speaking from my experience with other version-control systems...

Unless you really need the information in those files (breakpoints, selections, histories, open windows...) for your own use on more than one computer, it's much easier to leave them out of the system. The contents don't affect the product; the slightest UI adjustment will flag the project as needing a further checkin; and if you leave a project open on more than one computer, you expose yourself to conflicting merges, which are very difficult to save from disaster.
