That sounds like something I saw during the 10.6 seeds:

10a286: Xcode fails to clean if Source Tree is missing and used recursively
Steps to Reproduce:
1- Open a project that uses a Source Tree and uses that source tree
recursively, say as a header search path. In my project I have a source
tree named "PowerPlant" and use it in my .xcconfig like so:
HEADER_SEARCH_PATHS = $(PowerPlant)/**
2- Clean the project
Expected Results:
- It seems cleaning needs to fail, but I expect an error message like
"Can't clean because source tree PowerPlant is not set".
Actual Results:
- I get this message:
Checking Dependencies
Argument list too long: recursive header expansion failed at /Developer/
Examples/ColorSync/DemoCalibrator/Panes.
Maybe that's what you're seeing?
