I recall that installing the 10.3.9 SDK in the past was part of the Customized install options and, one way or another, if you checked that but already had the tools installed it would just install the 10.3.9 SDK. Perhaps because you had 3.1.3's tools installed, it saw that it was simply a "different" version, and wanted to install the 3.1.2 tools.
