I've also seen this issue with Xcode 3.2.2 and a non-Core Data application. Rich's workaround of closing and reopening the project works for me.
As an aside, I'm deeply disappointed with Apple's QA in the most recent Xcode and Mac OS X releases. Besides this issue, here are some other regressions:

These are some pretty bad bugs. I hope it's not true, but I suspect that it is, that Mac OS X is suffering because of the iPad and shifting engineering resources from one area to another.
