Thank you to Matt Neuburg and Laurent Daudelin for recommendations of other ways of using SVN.
But once I had set the root of the project correctly (using Thierry Faucounau's suggestion), Xcode's handing of SVN came good.
If I find that I need better SVN facilities I will look at the other SVN utilities, but for now using what is built into Xcode 3.x is all I need.

Double click the project in the ProjectWindow and click "Configure Roots and SVN". Make sure the root points to the topmost folder of the hierarchy you'd like to see for SVN purposes.
If you project file itself is buried in some folder and the root is '.' (current project dir) it will behave as you described.

And committing files to SVN also works OK. The same weird situation also exists with Xcode 3.2.3 on MacOS X.6 Snow Leopard. Do other people have this problem? Is it a problem with googlecode.com SVN? (the server we are using) SVN should work a whole lot better than I am seeing at present, and the very frustrating thing is that last year with Xcode 2.5 it was indeed a whole lot better than this!
