Revert to the previous commit and try adding them again. If you're a developer running without revision control, well, that's kind of like being a user without a backup.

After attempting to drag a set of files from another project into my main project (something I’ve done many times before), the files did not import and I did not get the usual dialog confirming my desire to import them and asking if I want to copy them into the project. Instead, the files now list in the project pane on the left side of windows on top of the normal outline view (and I do mean “on top of”, not earlier in the list). Mouseing over the file names causes some to disappear. They cannot be selected, opened, or deleted. The same shows up in all windows. The files do not show up in the finder. I rebooted xCode to no avail. So my conclusion is that the project file must be corrupted and xCode apparently is doing something strange with it. Other than reconstructing the (now large) project from scratch, how do I fix this?
