That's actually not completely true - Xcode uses tools from /Developer/usr/bin, not from /usr/bin. The stuff that is install under /usr/bin is part of the optional (though on-by-default) UNIX Development package that's there to support traditional UNIX / makefile based development (again, not used by Xcode).
