I generally have multiple Xcode installations, each installed in their own directory: e.g. /Xcode3.2.5, /Xcode3.2.6, /Xcode4 with a symbolic link in /Developer to my current Xcode of choice.

When you ran the Xcode 4 installation package, many of those tools and libraries from 3.2.5 were probably replaced, which explains why now that you go back to 3.2.5, you're getting error. I think you should uninstall the developer tools from the script in /Developer/Library named "uninstall-devtools", then reinstall 3.2.5, assuming you still have the disk image.
