I updated the installer from Mac App Store, and it now says it's 4.0.1. Busy installing, and Xcode.app already says it's 4.0.1.

My guess is that you downloaded the installer and did not yet install, as there's no "download and install thing", but rather a "download thing" *and* an "install thing" (two "things", not one).
