It really is that idiotic. I'd desperately love some way to disable
the plugns or hide my repos from them, if Apple refuses to fix these
problems, but as you found, the plugins can't be disabled, and the
only way I can think of to hide the repos (renaming the repo storage
dir) is extremely nasty. In Xcode 3 you could at least tell it you
didn't want to bother with SCM on a per-project basis, and when it was
on it only acted when you told it to.
It's also impossible to remove anything from the Organizer
permanently, such as iDevices you don't want to use for development
and wish Xcode wouldn't freeze up (itself or the devices, usually
both) trying to talk to every time you plug them in.
