First, verify that you're using the Project navigator (first tab), and examine the buttons and field at the bottom of the navigator to be sure it isn't filtering all your files out of view.
Otherwise, it sounds like a bug I saw in early (pre-4.1?) developer previews of Xcode, and I hope you have a backup of some kind for your project file. One of my projects (of many) that had been exposed to a workspace would not display content files when the project was opened stand-alone. It continued to show content files when opened through the workspace.
I saw it once, and I hadn't seen it since, but I've been shy about using workspaces. My shyness might have been abated if Apple issued release notes instead of happy "What's New!" marketing brochures.
I hope that's not your problem. If you can wind back to a working version, please send both (and the workspace if any) to Apple in a bug report ( http://bugreport.apple.com/).
Another thing you could try is adding the project to a workspace.
