Codesigning with Developer ID for Gatekeeper using 'codesign' instead of Xcode 4 is not officially supported but several of us have reported success.  In addition to what Ken said, you need to build an app in Xcode 4 once, with your Developer ID.  This is so that you can copy out the magic Designated Requirements (DR) that are necessary to pass Gatekeeper from the build transcript.
