I experienced a similar problem in Xcode 4.4, where finder would fail to locate e.g. C++-headers files if they were located in a lib-subfolder to /Library/Developer. Repairing file-system permissions fixed the problem for me. (Whether clashing permissions directly caused the problem, I can't say). Perhaps you could investigate the permissions on your source-file hierachy?
