I don’t think that’s Doxygen — to my knowledge Doxygen doesn’t have its own file format, it just outputs documentation in various existing formats including HTML, TeX, etc. It might be a doc format used by some other IDE, maybe Visual Studio or Eclipse?

Doxygen uses a control file (.dox) to generate the various document formats.

Basically, it's just a text file that is very similar to an INI file that provides the necessary settings for generating (or re-generating) your code documentation.
