It’s possible the discrepancy is due to files that are under version control but not added to the Xcode project. I don’t think the Xcode commit UI shows any files that aren’t in the project.
I recommend using the free SourceTree app (http://sourcetreeapp.com), which is a very comprehensive GUI for Git (and Mercurial and Subversion). It does a lot of stuff that Xcode doesn’t do, and is a lot easier to learn than the command-line interface. (Actually in practice I use all three interfaces!)
