I have a project I started several years ago before XIB files were introduced. The question mark is likely the SCM status of the file, and therefore not relevant to the warning.
And adding onto that, the warning that MainMenu.nib is missing is probably also an SCM thing. It's telling you that it's not in the working copy, but has not been marked as remove (a ! in svn status). It shows up in Xcode as a "Missing File" warning, with the name of the file shown in red.

Thanks Seth, that did it - it removed the warning about the missing MainMenu.nib file and the SCM question mark for MainMenu.xib. The repository was still there but this time when I deleted it it did not come back.
