I have a project with a local Git repo, plus two remotes. Somehow, the Accounts panel accumulated more repos than there actually are.
I changed the name of a directory from "TEIparser" to "TEIParser." (Necessary because I had to conform an absolute path in a scheme between two machines.) Then I deleted three or four files and edited five files (including the data model and of course the .pbxproj file). I've had this experience:
* The changes did not result in "M" badges in the Project navigator.
* The changed files did not show up in the master list in the Commit editor.
* I did something. I'm sorry, I don't remember, I think it might have been quitting Xcode and reopening. I did a lot of things to try to jar this into working.
* The files showed up with M badges.
* I opened the Commit editor. Two of the files were listed, but with no checkboxes and no status flags. Selecting them produced an alert saying that the requested version was not available. Then they disappear. Then they reappear. They continue to cycle.
* Closed the Commit editor. Those two files' M badges in the Project navigator flicker on and off.
* The Source Control menu now shows two apparently-identical repo and branch items. This cleared up when I closed the project and removed all the repositories related to the project from the Accounts preferences.
* Opened it again. Xcode finds the local repo. The flicker persists.
* Closed it. Removed the project from the Projects organizer. Reopened the project. The flicker persists.
On the command line, git reports status and conducts commits and pushes as expected. So I can do SCM business on the command line, but I shouldn't have to. And as long as Xcode is doing this, there's a chance it will do damage.
Is there some way I can repair this? Pushing the local repo one more time, trashing the working copy, and cloning again is possible, but really tedious at this end of my home DSL.
