You should be fine as long as you're not keeping the same projects or files open in two different running copies of Xcode at the same time.

The easiest way to ensure that you don't end up in that predicament is to hold down the shift key when you launch Xcode - This will suppress the normal state restoration of OS X, allowing you to pick which project to open.
