The Project Wide Search and Replace feature on XCode 5.1 seems to only allow one term to be searched for regardless of how many windows you have open.

The current search term is a global property on Mac OS, implemented as a pasteboard. That’s what allows you to select some text to search for in one app, then search for it in another app. (I.e. select text, Cmd-E, switch to other app, Cmd-G.) I do this all the time.

From this it follows that the search term would be shared between windows in an app, as well as between apps.
