Switching branches ignores Deployment Target immediately

I have a project with a master branch whose Deployment Target is set to OS X 10.6 and a new branch whose Deployment Target is set to 10.8. As expected, the new branch gives a bunch of deprecation warnings when building. But this happens too – I think this may be a bug in Xcode 6.1.1.
• Be working in the new branch.
• Switch to the master branch to fix a bug.
• Build.
Expected Result:
Should build as though all is in the master branch, with Deployment Target 10.6.
Actual Result:
I get deprecation warnings which state that I am building with Deployment Target 10.8.
If I close and reopen the project, it builds as expected, with no warnings.
I’m not sure if Xcode is really building with the wrong Deployment Target, or just analyzing with the wrong Deployment Target.
