Weird behavior from Instruments

Just had the IT department here upgraded Xcode to 5.1. I’m now trying to build some automation tests within Instruments. When I launch Instruments from the Xcode menu, it launches then shows the window to select an instrument. I choose "iOS Simulator" and “Automations” it then launches and shows a target named “lkj”. Even if I have my target running in the simulator, it won’t show it in the “Choose target” menu. If I try to start the script, it gives me an error that:

"Path not found '/Users/jonathan_morgan/Library/Developer/Xcode/DerivedData/lkj-efnmzqijwdkcixghgjaokmivpnnx/Build/Products/Release-iphonesimulator/lkj.app/lkj’”

What the hell does that mean? Also, each time I launch Xcode, the simulator or Instruments, I’m prompted to verify that I want to open the app, even though I already approved it. The security settings is set to allow opening apps from the App Store and those that are developers signed. Xcode was copied from the disk image available in the developer download area (because my IT guy didn’t want it to be tied with his Apple ID).

Any idea?
