Regarding the "it wasn't built with Xcode 5.1.1" check out this thread and Apple's response:
https://devforums.apple.com/message/1038978#1038978

They are investigating.

Subject: Submission problems

Argh, Xcode 6's app signing stuff is still terrible.

Having to re-submit using Xcode 6 GM (*), I'm now getting this error (which I can't copy and paste):

ERROR ITMS-4088: "No software found with apple_id: xxxxxxxxx" at Software Assets

The message is repeated as detail text. "xxxxxxxxx" is the app's Apple ID.

--------------
(*) I had submitted a build using Xcode 5.1.1 at about 00:14 on Sep 9. Later that day I received an email from Apple telling me it wasn't built with Xcode 5.1.1, which was plainly wrong. I wrote to iTunesConnect support, but have yet to receive a response (even though I did receive a "how did we do?" email).

Later in the day, Apple sent out the email announcing that we should submit apps today for iOS 8 and using Xcode 6 GM. So I thought maybe Apple threw the switch, and we can no longer submit with 5.1.1 (although with the last release they gave us more time), and that they just hadn't updated the email message to reflect the need for Xcode *6*, instead of Xcode *5.1.1*. I don't know, it's all terribly confusing and broken.
