Perhaps installing the OS update caused Launch Services to re-associate
your xcodeproj's with OmniGraffle's UTI.

You should be able to fix this by selecting an xcodeproj in Finder,
choosing Get Info, expanding the Open With section, changing the
application to Xcode, and pressing the Change All… button.

But before you do that, please:
1. Run sysdiagnose from the command line.
2. Also run
 `/System/Library/Frameworks/CoreServices.framework//Versions/A/Frameworks/LaunchServices.framework/Versions/A/Support/lsregister
 -dump` and save the output to a file.
3. File a bug at bugreport.apple.com and attach those two files.
