Is there some Xcode conflict against shortcuts assigned from the Keyboard System Preference?

I noticed that a creating shortcuts in Xcode seems to work like a charm, but any shortcut defined in the System Preferences > Keyboard to perform a service just plays a bonk sound or do nothing in Xcode.
I'm trying to assign a key to perform shell scripts or build scripts or an AppleScript or a Service or whatever from Xcode, but it seems like everything is ignored unless it is a shortcut defined within Xcode.
Is there any special mojo, ritual sacrifice or elven incantation that anyone knows of required to have define shortcut key outside of Xcode to perform an operation within Xcode or when Xcode is in the front?
I'm making a few tools to smooth out our workflow and automate parts of the product (that I will share if they ever work) and I'd like the option to bring them up at the press of a key.
Am I just being extra dense or is there a secret wall of force put up preventing this?
