That’s reassuring. I was going to say… …That’s pretty important because if your project is under source control, the VCS will change files, especially the .pbxproj file, when you check out different revisions.

So perhaps you’d have to change all of the in-bundle identifiers along with the bundle name to get everything to propagate correctly. It would be easier if Xcode could deal with incongruity between the two, but I suppose that scenario hasn’t been coded for yet…
