So can I surmise that the only thing you did with Space.app is to make
ALL of your X11 windows
appear/disappear at once, depending on which virtual desktop you've
selected? As far as
I can tell Space.app just hides and unhides whole applications (all the
windows associated with
an application) as its "standard" behavior; anything else seems quirky.

My use of Dock: I set no magnification effect -- I don't like it.
Also, I virtually never put windows into the Dock. -- I miss the
"window shade" effect on OS 9. Windows flying away into the Dock are
no improvement. Instead, I always leave windows open and switch among
six virtual desktops (one of them is "sticky") provided by Space.app
0.8 with the following preferences:
Palette Always Top: checked on
Palette Yields Focus: checked on
Quit on Palette Close: checked on
Last Space is "Sticky"
Maybe, the first two parameters can be significant.

Agreed. At first it had promise. If you're in a Space virtual
window and dock a window, it docks/undocks fine. Leave it docked,
switch to another VW, then come back. I found the docked window(s)
had become undocked and couldn't be docked again without first
selecting then from the Windows menu, which genied them from the dock
to their already opened positions. Docking then worked. Once again,
I've left Space (;
