I had this problem initially, but you can get nearly the correct behaviour
by setting VirtualDesktop's Applications preferences appropriately thus:
New Windows for this Application Will Start on Desktop Named "Any Desktop"
Unchesck "Show this Application's Windows on all Desktops"
Check "This Application's Windows will ignore Focus Follows Mouse"
Uncheck "Do not Switch Desktops if a Window from this Application Becomnes
the TopMost Window"
Check " Switch to the Desktop of this Application When A New Window for it
is created"
(Other combinations work as well - I just hacked around until I got
something that worked)
You lose the ability to open X11 in a named Desktop, but switching to the
appropriate desktop to first start X11 seems a small price to pay.
