I had this problem initially, but you can get nearly the correct
behaviour
by setting VirtualDesktop's Applications preferences appropriately
thus:
New Windows for this Application Will Start on Desktop Named "Any
Desktop"
Unchesck "Show this Application's Windows on all Desktops"
Check "This Application's Windows will ignore Focus Follows Mouse"
Uncheck "Do not Switch Desktops if a Window from this Application
Becomnes
the TopMost Window"
Check " Switch to the Desktop of this Application When A New Window
for it
is created"
I tried this and still got the same flaky behavior Anyone else?

Had same problem then found a workaround: have the pager visible, click
on the desktop where I moved the xterm (or other X11 app). That makes
the xterm behave as a *proper* citizen of that desktop. If I do not do
that then I have this funny behavior: I do not see it on the new
desktop and I am actually warped to the desktop where X11 started in
first place.
