Much of what you want can be done with a saved TEMPLATE file. That will save document preferences, style sheets, a set of master pages, H&J's etc. And it can hold NAMED boxes for your scripted import.

Have your script open the template file, and Quark will produce a new "document 1", ready for your manipulations. Supply info to the named boxes, massage as needed, and save under a new and more useful name.

I have used this approach for several thousands of pages over the last 5-6 years, and it is extremely fast and helps guarantee consistency much better than I could by hand.

If you have already tried this approach and it isn't doing what you need, I think you may need to provide more details about what you want to do, and possibly some code to look at.
