I'm about as inexperienced as an AppleScripter can be, so I'm not really in
a position to offer solutions, but I had this problem, and it appeared (to
me) to be related to the fact that my scripts were calling applications that
are in a folder that used to be called "Applications" but was renamed
"Applications (Mac OS 9)" by 9.1. I found that first opening the
application(s) in question, and then compiling the script, solved the
problem. (As far as I can tell.)
