Amazing, isn't it?

It turns out, with HFS+ or so, they now store the date in an offset form, adjusted by the current time and date. This means that if your clock is wrong, then all your dates appear wrong too. Once the date is restored, then the file dates are restored too.

As you've found out. The three you had to fix were probably modified while the clock was wrong.
