Archiving Scanned Content from Books

I am a graduate student and relatively new to AppleScript. I have read a lot of books and marked them all up and am interested in porting that "marked" information into my computer and having it archived. I plan on figuring out how to do this myself, but I thought I would post this message and just find out if there is anyone who has already worked on something similar. Have any of you heard of anyone working on something like this before?

By "marked" I mean underlined text, circled text, lines in the sides of the margin, etc.
