Every message that I reply to is in my "Sent" mailbox. I get this behavior by going to:

Preferences->Accounts->Edit->Special Mailboxes

and selecting "Never" from the "Sent" popup.

No flags necessary (not that I can figure out where to 'get' them either but is that close to what you are trying to accomplish?
