There is no way to assign security to PDF files in Acrobat using
AppleScript alone. As I understand it, this would pose a security
risk. However, you may be able to do it using something like PreFab
Player or GUI Scripting.
In the past, I have used "PDF Enhancer" from PDF Sages

http://www.pdfsages.com/enhancer.html> to add security to PDF files.
The full version of this program allows you to configure watched
folders for processing. While the program itself isn't
AppleScriptable, your script can move PDF files into an "In" folder for
processing, and then pick them up in an "Out" folder when they're done.
