This is very funny (sorry).
Have you tried disconnecting your keyboard, then closing the windows only
with your mouse? And disconnecting the mouse, then closing the windows with
your keyboard? (maybe there are auto-pressed some magical combination of
keys)
What is your system and what are *all* the processes running when you
observe such behaviour?
You could also try assigning the "applescript://" protocol to any
nonsensical application (perhaps somebody is sending such event to your SE)
and see if that fixes the problem...
