I started thinking it might work to use a "package", either file or folder, such as an RTFD document or an application package. This way the file is manageable as a single file, its contents are kept together via email or disc transfer or in the unfortunate event of a software restore, etc.

Is there any way to:

If for a script document, no.

If for an application, I think so.
You can specify in your Info.plist that a particular file type is a package,
using the LSTypeIsPackage key.

There is an example in the plist for Circus Ponies NoteBook. See:
* Root
* CFBundleDocumentTypes
* 0

Note that I haven't tried it myself; it's worth a shot, though.
